It would be pretty cool if, instead of a lot of comments that have an order determined by votes or time of posting it were instead possible to write a post that had part that could be commented on directly. So, for example, say the comments for a particular section could live straight in the section rather than down at the bottom. Could be an interesting way to deal with lots of comments on large, structured posts.

A similar effect could be achieved by having a sequence which...all appears on one page. (With the comments.)
Medium also has this feature, and I think it improves the Medium discourse quite a bit.

Commeting on specific parts of articles and seeing those comments as you go through the article.
