I want someone to undo this part, if not the whole thing. Discouraging people from replying to people who are unpopular or wrong is bad. Preventing new users who are perceived as wrong from defending themselves is extremely bad.
If you don’t want to discourage replies to downvoted comments, then you want to undo the whole thing. That’s what this feature is for. It shouldn’t be doing anything else, and if it is then that’s a mistake that should be corrected.
Regardless of whether or not we should discourage replies to downvoted comments, we should avoid discouraging replies to the replies to downvoted comments. People who are downvoted should not be discouraged from speaking up about their ideas, even if those ideas are bad. That’s the way that those people go about improving.
Additionally, if they’re discouraged from defending their ideas in more detail or from addressing criticisms, but they actually happened to be correct or at least to make a good point, then discouraging them is an extremely bad idea.

I believe the penalty now applies if any comment upstream has the requisite negative value.

Indeed. It can be very annoying to reply to a positive-karma comment and discover you will be charged 5 karma for the privilege.
