Or he’s just smart enough to realize that the use of Muggle technology in the breakout is the sort of thing Harry would do. Lucius also may have his own intelligence network, which could for example include aurors, or could include some Slytherin students (unknown to Draco of course) which could give him the sort of information necessary to make the connection. If he thought that Harry was actually Voldemort he likely would have already gone to pledge his allegiance.

My impression was that Lucius suspects Harry to be Voldemort, hence the I know it was you message after the Askaban breakout.
